Set up Transaction Fees

Transaction fees can vary by payment method. This article explains how transaction fees work in TrueProfit and where you can review or edit your fee settings.

How to know if you have Transaction Fees in your store

1) Shopify Fee for 3rd-Party Payments

Shopify Fee for 3rd-Party Payments is an extra charge Shopify applies to each order when you use an external payment provider (a third-party gateway) to collect customer payments in your Shopify store.

This fee depends on your Shopify plan. Shopify’s pricing states it can range from 0.5% to 2%. Check Shopify plan details.

2) Payment Processing Fees (Payment Gateway Fee)

Many online payment providers also charge their own processing fee per order such as PayPal, Stripe, . In TrueProfit, this is called Payment Gateway Fee.

In TrueProfit, you can manage both:

  • Payment Gateway Fee, and

  • Shopify Fee for 3rd-Party Payments
    in the Transaction Fees page.

How transaction fees work in TrueProfit

From Dashboard, open Transaction Fees in the left navigation. You’ll see the settings to add and manage transaction fee rules for your store.

Overall, it depends on whether you use Shopify Payments or Shopify manual payments method, because you do not pay Shopify Fee for 3rd-Party Payments when the order is processed through Shopify Payments or Shopify manual payments method

= Payment Gateway Fee + Shopify Fee for 3rd-Party Payments

1. Payment Gateway Fee

Formula: Gateway Fee = % Fee (percentage) + Fixed Fee (per transaction)

TrueProfit lists the payment gateways you use in Shopify. We retrieve this gateway list directly from your Shopify Orders. When you start using a new payment gateway in Shopify, we detect it and add it to the list automatically.

*Note: Shopify Payments is treated as a payment gateway.

Shopify Payments fee in TrueProfit: TrueProfit records the exact Shopify Payments fee calculated by Shopify. We do not calculate or modify Shopify Payments fees.

Important notes

1.1 If a payment gateway fee looks wrong, update it in the Rates & Fees section. TrueProfit will automatically recalculate all affected orders, and you’ll see updated numbers in the Orders Report.

1.2 Once you integrated with third-party payment providers like PayPal and Stripe,

  • TrueProfit will auto-update the transaction fee to the latest values, then lock it in Orders Report.

  • You’ll see 3rd-party icons on that order line to show it’s locked in the Orders Report

After it’s locked:

  • You cannot edit COGS on that fulfilled order inside Orders Report.

  • Even if you manually edit rate and fee in the transaction fee page, it won’t change the transaction fees in Orders Report.

In this integration case, each order’s transaction fee= Gateway Fee from integrated platform + Shopify fee for 3rd parties.

1.3 Manual payment methods in Shopify will be imported into Transaction Fees with value = 0

2) Shopify Fee for 3rd-Party Payments

Shopify charges an additional fee on every order that is not processed with Shopify Payments, and is processed through an external provider (PayPal, Stripe, etc.).

This rate depends on your Shopify plan. For example:

  • Shopify Basic: 2% (3rd-party payment providers)

  • Shopify Grow: 1% (3rd-party payment providers)

  • Shopify Advanced: 0.6% (3rd-party payment providers)

Based on Shopify rule,, you are not charged additional fees for 3rd-Party Payments (or other external gateways) on orders processed through:

  • Shopify Payments

  • Shop Pay

  • Shop Pay Installments

  • PayPal Express Checkout

  • Manual payment methods (Cash, COD, bank transfer)

Important note: You can edit Shopify’s third-party transaction fee in the same place (for example, when your Shopify plan or rates change).
